Not sure if anyone here are experts in Windows batch scripting , I know I for sure am not , but something like the discussion in the below URL may help

The solution I used was in the thread XML Target File - need to remove xmlns:xsi="http://www.w3.org/2001/XMLSchema-instance"
I don't know enough about PowerShell to make that option work for me. I did use the Windows PowerShell ISE to run the Get-Content action on one of my XML files, and it did strip off the prolog. I just would have had to learn how to implement that whole thing, and the PowerCenter solution was easier for me.
I'll mark this question answered in a few days.
