Can't you upgrade to Dynamic mapping? If not possible can't you open the associated PDO and delete the columns? Opening the PDO and deleting the columns should resolve your issue.

Just forgot to mention previously , we tried achieving it from PDO but the edit (cut) option is disabled and hence we are not able to remove those ports. Most likely it seems to be shared object (still figuring out the actual source).
So, we tried checking the dependencies also but we are not able to figure out the original base object which can edited.
I dont remember or haven't seen shared objects in BDM. I have seen it in PC.
In BDM you can copy from anywhere and what matters is the permission.
Did you checkout the object? Did you check if you have enough permission to modify the object?
Please follow the below guidelines for an S3 Data object:
- To modify the columns of a flat file, you must reconfigure the column projection properties.
- To modify the columns of an Avro, JSON, ORC, or Parquet file, change the Amazon S3 file format in the Schema field of the column projection properties.
